How do I clear out channel settings?

You can find the channellist in /etc/enigma2.

If you want save or import your settings you can use e.g. DreamboxEdit.
 
If I go to that folder via Filezilla, delete the contents, restart enigma on the stb then press TV I still get channels listed - 2 of each, one opens and the other says Service Unavailable - Check Tuner Configuration. How do I clear that?
 
Configure your tuner and then you can start a satellites scan. This is the normal way... Before you start the scan, you have the option "delete channels".
 
The reason Im tryiing to clear all is because when I do an Automatic or Manual scan, Im only picking up 218 services on 28.2E, around 500 odd less than I should be getting. I know my dish is ok because it works fine on another Sky HD box in my lounge and I also connected it to my Techie 9100 without problems. Any clues?

I think you need a up-to-date satellites.xml file. If you have correct transponders in that file, I am sure you will have all the channels which you can not find now.
 
I changed tuners from scanning with A to B instead and got everything, but some channels still do not open. Got to be something silly on my setup / config surely?
 
Got it, changed tuner A settings to advanced, and diseqc to 1.2, which is strange as the dish is fixed on 28.2 E. Still, its working :)

diseqC has nothing to do with it.
Your tuner configuration was set up in wrong way at the beginning.
