What is the best way to automatically run a script / program at startup of the box? I used to have a script called setup.sh in /sbin and it was for some reason executed at every boot/reboot. After upgrading from 1.7.8 to 2.0.4 this method does not work anymore.

Or try to put file .sh in /etc/init.d
Then from telneti:
update-rc.d SCRIPT.sh defaults

It should work.
